Hi,
I discovered that starting from Zentyal 4.0, the GUI manager does not provide Web server feature. I know how to setup an apache Web server with virtual hosting in order to have more Web sites. Can I change the apache Web server configuration files without worrying about Zentyal strange behaviour? I mean, could Zentyal change some configuration files by itself? I'm asking this because I found some particular/strange behaviour of Zentyal compared to standard ubuntu server regarding mySQL configuration.

Why don't you go for the managed web server. This way you don't have to deal with the maintenance and support of the server. As managed server provider will take care of all the issues letting you the hassle free hosting experience.
I have a website which is created on Magento framework and is hosted on Managed Magento hosting and I have hardly faced any downtime till now.

Just curious as the Zentyal cloud is still in beta last I saw.  Has anybody used any specific cloud plugins or installations on 3.2 and later?  I've been out of the Zentyal game for a little bit, but having another look at it.  I'd say I'm an intermediate skill level.  I'm looking for something I can provide to my smaller clients that will just give them a central place to store their files, and back it up to a cloud service of some kind.  The other things Zentyal does are just a bonus.
I have just the thing you are asking for. You can go for the Cloudways as it automatically backups your server and you can also set the time to automate the server backups. I am currently using it as the magento cloud hosting option. So, I can tell you from my experience that it really ease the job for you.

I know what google says about [url = https://www.cloudways.com/blog/iaas-vs-paas/]iaas vs paas[/url]. But, I want the technalities that fall behind the picture. I have read so much about it on google and other websites. But, they are repeating the same thing again and again. If there is anyone in Zentyal community who can tell me what is it all about.

I have been using managed Google Cloud hosting by Cloudways as the server for my website from quite a time and it was working fine for me. However, from some time my website is not performing upto the mark in the search results. I think it is because of some server issue that's why I am looking for another hosting server, a friend of mine suggested me Zentyal server but I am not sure about the migration of my website from Cloudways backed Google Cloud hosting server to Zentyal Server.
