Zentyal uses /etc/init/ebox.fetchmail.conf, stop this service and run it on debug.

As the output says, could not connect there. If ldapsearch is working, maybe you have SRV records in place that change the port?

deluser command, move home to something temporal, create the new user on Zentyal, replace the new empty home with the previous one and set ownership properly to the final home dir.

This is a known issue that is being fixed, currently we only import into Zentyal LDAP ou=Users, but we will import all the users. Keep tuned to the changelog!

Check that zentyal database exists inside of the MySQL engine and the zentyal user has privileges on it. The zentyal passwd for MySQL is in /var/lib/zentyal/.

We have decided to just raise a warning instead of not allowing this domain. This way people are aware of possible incompatibilities but still will work with legacy installs.

Nope, you can modify the private key to give it a passwd with the openssl tool.

Run fetchmail on debug mode, I never saw something like this.

VPN module uses upstart scripts and not the init.d script to start the daemons.
