if I can after the release of your daily build upgrade to it, or will need a clean install?
whether the migration tool from 3.5 to 4?

As always, the beta can be updated to the final release.
The Zentyal project has always been struggling with version upgrades. I hope the devs will make a smooth upgradepath available, but be prepared to have a rollback option in case the upgrade fails.

Only after all the same applications, or they are installed automatically?

You do a config backup, then install a new zentyal server.
Next import the config and all the modules will be installed as you had them before.
Data will not be restored! So make a backup of that. (it's a good idea to make a backup anyway, because there are no guarantees)
